Abstract

It is an object of the present invention to provide a solution to problems associated with the use of microarray technology for the analysis DNA. The present invention provides compositions and methods for the use of simple and compound representations of DNA in microarray technology. The present invention is also directed to methods for the production of High Complexity Representations (HCRs) of the DNA from cells.

39. A method of hybridizing nucleic acids from a sample to a DNA microarray, the method comprising

providing a microarray that consists essentially of a plurality of nucleic acid probes from a representation of a reference genomic DNA, and contains or is suspected of containing sequences complementary to said nucleic acids, and

contacting said microarray with said nucleic acids under conditions that allow hybridization between said nucleic acids and said nucleic acid probes to occur.

40. The method of claim 39, wherein said nucleic acids are from a representation of a sample genomic DNA, and wherein the representation of the sample genomic DNA and the representation of the reference genomic DNA are made with the same restriction endonulease.

41. The method of claim 40, wherein said nucleic acids are from two or more different samples, and wherein said nucleic acids from the two or more different samples are differentially labeled.

42. The method of claim 39, wherein said microarray contains or is suspected of containing oligonucleotides complementary to said nucleic acids.
