Abstract

A computer system is operable to identify subfields that differ in two data elements using a bit matrix compare function between a first matrix filled with pattern elements and a reference pattern.

Claims

1. A method of comparing subfields of two data elements, the method comprising:

loading a bit matrix with one or more subfields of a first bit string to be searched;

loading a second bit string with a reference bit string; and

executing a bit matrix compare operation on the reference pattern bit string and one or more subfields of the first bit string stored in the bit matrix to form a bit matrix compare result indicating whether the reference bit pattern matches one or more of the subfields.

2. The method of comparing subfields of two data elements of claim 1, wherein one of the subfields and reference bit string are inverted before the bit matrix compare operation is performed.

3. The method of comparing subfields of two data elements of claim 2, wherein the bit matrix compare instruction is repeated with the other of the subfields and reference bit strings are inverted.

4. The method of comparing subfields of two data elements of claim 1, wherein the bit matrix compare result indicates the bits that differ between the first data element and the second data element.

5. The method of comparing subfields of two data elements of claim 1, wherein loading the bit matrix comprises shifting the bit string by the number of bits reflecting a bit-encoded symbol before loading each sequential matrix element.

6. The method of comparing subfields of two data elements of claim 1, wherein the subfields comprise bit-encoded strings of ASCII characters

7. The method of comparing subfields of two data elements of claim 1, wherein the subfields comprise bit-encoded strings of nucleic acids.

8. The method of comparing subfields of two data elements of claim 1, wherein the bit matrix compare function is performed as a vector instruction.

9. A computerized system, operable to:

load a bit matrix with one or more subfields of a first bit string to be searched;

load a second bit string with a reference bit string; and

execute a bit matrix compare operation on the reference pattern bit string and one or more subfields of the first bit string stored in the bit matrix to form a bit matrix compare result indicating whether the reference bit pattern matches one or more of the subfields.

10. The computerized system of claim 9, wherein one of the subfields and reference bit string are inverted before the bit matrix compare operation is performed.

11. The computerized system of claim 9, wherein the computerized system is further operable to repeat the bit matrix compare instruction with the other of the subfields and reference bit strings are inverted.

12. The computerized system of claim 9, wherein the bit matrix compare result indicates the bits that differ between the first data element and the second data element.

13. The computerized system of claim 9, wherein loading the bit matrix comprises shifting the bit string by the number of bits reflecting a bit-encoded symbol before loading each sequential matrix element.

14. The computerized system of claim 9, wherein the subfields comprise bit-encoded strings of ASCII characters.

15. The computerized system of claim 9, wherein the subfields comprise bit-encoded strings of nucleic acids.

16. The computerized system of claim 9, wherein the bit matrix compare function is performed as a vector instruction.

17. A method of comparing data elements, comprising:

loading a bit matrix with one or more patterns defining one or more subfields; and

executing a bit matrix compare operation between the one or more patterns defining one or more subfields and a reference subfield to form a result identifying whether the reference subfield matches the one or more patterns.

18. The method of comparing data elements of claim 17, wherein a first of the one or more subfields and the reference subfield is inverted before the bit matrix compare operation is performed, and the other of the one or more subfields and the reference subfield is inverted before a second bit matrix compare operation is performed.
