Abstract

A method of genotyping of HCV isolates using probes targeting sequences from the 5- untranslated region of HCV.

Claims

1. A method of genotyping HCV present in a biological sample comprising hybridizing nucleic acids in a biological sample with at least one probe and detecting a complex as formed with said probe and said nucleic acids of HCV, using a probe that specifically hybridizes to the domain extending from the nucleotides at positions -291 to -66 of the 5'"'"' untranslated region of HCV.

2. The method of claim 1 wherein a set of at least two different hybridization probes is used simultaneously.

3. The method of claim 1 wherein the HVC domain comprises at least 5 contiguous nucleotides in a domain selected from the group consisting of

(a) the one extending from nucleotide at position -293 to nucleotide at position -278,

(b) the one extending from nucleotide at position -275 to nucleotide at position -260,

(c) the one extending from nucleotide at position -253 to nucleotide at position -238,

(d) the one extending from nucleotide at position -244 to nucleotide at position -229,

(e) the one extending from nucleotide at position -238 to nucleotide at position -223,

(f) the one extending from nucleotide at position -170 to nucleotide at position -155,

(g) the one extending from nucleotide at position -141 to nucleotide at position -117,

(h) the one extending from nucleotide at position -83 to nucleotide at position -68,

(i) the one extending from nucleotide at position -103 to nucleotide at position -88,

(j) the one extending from nucleotide at position -146 to nucleotide at position -130.

4. The method of claim 1 wherein a set of at least two different probes for each type or subtype of HCV to be determined is used, wherein each probe set hybridizes to a pair of domains selected from the group of domain pairs consisting of

the one extending from nucleotide at position -170 to nucleotide at position -155 and the one extending from nucleotide at position -141 to nucleotide at position -117,

the one extending from nucleotide at position -170 to nucleotide at position -155 and the one extending from nucleotide at position -103 to nucleotide at position -88,

the one extending from nucleotide at position -141 to nucleotide at position -117 and the one extending from nucleotide at position -103 to nucleotide at position -88,

the one extending from nucleotide at position -170 to nucleotide at position -155 and the one extending from nucleotide at position -83 to nucleotide at position -68,

the one extending from nucleotide at position -141 to nucleotide at position -117 and the one extending from nucleotide at position -83 to nucleotide at position -68,

5. The method of claim 1 wherein the HCV to be genotyped is selected from the group consisting of HCV type 1, HCV type 2, HCV type 3, HCV type 4, HCV type 5 and HCV type 6.

8. The method of claim 1, further comprising as a control, hybridizing with a universal probe which hybridizes to a domain selected from the group consisting of

9. The method of claim 1 further comprising:

before probe hybridization, amplifying said domain by polymerase chain reaction employing primers complementary to domains extending from nucleotide -341 to nucleotide -171 and from the domain extending from nucleotide -67 to nucleotide -1.

10. The method of claim 9 wherein

said polymerase chain reaction has two steps and employs outer and inner primers which hybridize, respectively, to the following domain pairs:

the domain extending from nucleotide -341 to nucleotide -186 and from nucleotide -52 to nucleotide -1; and

the domain extending from nucleotide -326 to nucleotide -171 and from nucleotide -68 to nucleotide -1.

11. The method of claim 10 wherein said outer primers hybridize to

and wherein said inner primers hybridize to

12. The method of claim 1 wherein the probe(s) have been immobilized on a solid support.
