First Claim
1. A computer-assisted method for isolating one or more selected proteins present in a two-dimensional array prepared by two-dimensional electrophoresis in a polyacrylamide gel, the method comprising:
- (a) imaging the two-dimensional array or a replica thereof with a first device to generate a computer-readable output;
(b) processing the output in at least one computer to select a protein for isolation;
(c) generating machine-readable instructions that direct a second device to isolate the selected protein from the two-dimensional array; and
(d) isolating the selected protein with the second device in accordance with the machine-readable instructions by removing a portion of the polyacrylamide gel containing the selected protein, wherein the second device is physically separate from the first device.

Abstract
The present invention provides computer-assisted methods and apparatus for identifying, selecting and characterizing biomolecules in a biological sample. A two-dimensional array is generated by separating biomolecules present in a complex mixture. A computer-readable profile is constructed representing the identity and relative abundance of a plurality of biomolecules detected by imaging the two dimensional array. Computer-mediated comparison of profiles from multiple samples permits automated identification of subsets of biomolecules that satisfy pre-ordained criteria. Identified biomolecules can be automatically isolated from the two dimensional array by a robotic device in accordance with computer-generated instructions. A supported gel suitable for electrophoresis is provided that is bonded to a solid support such that the gel has two-dimensional spatial stability and the solid support is substantially non-interfering with respect to detection of a label, such as a fluorescent label, associated with one or more biomolecules in the gel.

The method according to claim 1, 21, 28, 31, 33 or 2, wherein the computer-readable output of step (a) comprises, for each of a plurality of proteins detected in the two-dimensional array, a pair of x,y coordinates and further wherein the machine-readable instructions of step (c) direct the second device to remove a portion of the polyacrylamide gel having the x,y coordinates determined in step (a) for the selected protein.

2. A computer-assisted method for isolating one or more selected proteins present in a two-dimensional array prepared by two-dimensional electrophoresis in a polyacrylamide gel, the method comprising:

(a) imaging the two-dimensional array or a replica thereof with a first device to generate a computer-readable output;
(b) processing the output in at least one computer to select a protein for isolation;
(c) generating machine-readable instructions that direct a second device to remove a portion of the gel containing the selected protein; and
(d) after generating the instructions, transferring the gel to a second device and isolating the selected protein with the second device in accordance with the machine-readable instructions by removing a portion of the polyacrylamide gel containing the selected protein. - View Dependent Claims (3)
