Abstract

The present invention is directed to a method and an apparatus for analysis of an analyte. The method involves providing a zero-mode waveguide which includes a cladding surrounding a core where the cladding is configured to preclude propagation of electromagnetic energy of a frequency less than a cutoff frequency longitudinally through the core of the zero-mode waveguide. The analyte is positioned in the core of the zero-mode waveguide and is then subjected, in the core of the zero-mode waveguide, to activating electromagnetic radiation of a frequency less than the cut-off frequency under conditions effective to permit analysis of the analyte in an effective observation volume which is more compact than if the analysis were carried out in the absence of the zero-mode waveguide.

Claims

1. A zero mode waveguide, comprising a cladding surrounding a core, wherein the core is configured such that electromagnetic energy of a frequency less than a cutoff frequency entering the zero mode waveguide is substantially precluded from propagating longitudinally therethrough, wherein the core comprises a fluid containing at least a first material that is optically detectable in response to the electromagnetic energy.

2. The zero mode waveguide of claim 1, wherein the first material emits fluorescence in response to the electromagnetic energy.

3. The zero mode waveguide of claim 1, wherein the first material comprise a biochemical analyte.

4. The zero mode waveguide of claim 1, wherein the cladding is disposed upon a substrate that is substantially transparent to the electromagnetic energy.

5. The zero mode waveguide of claim 4, wherein the substrate comprises glass or fused silica.

6. The zero mode waveguide of claim 1, further comprising at least a first molecule immobilized within the core.

7. The zero mode waveguide of claim 6, wherein the first molecule comprises a nucleic acid molecule.

8. The zero mode waveguide of claim 6, wherein the first molecule comprises a protein.

9. The zero mode waveguide of claim 8, wherein the first molecule comprises an enzyme.

10. The zero mode waveguide of claim 9, wherein the first material comprises a substrate for the enzyme.

11. The zero mode waveguide of claim 6, wherein the first molecule comprises a polymerase.

12. The zero mode waveguide of claim 11, wherein the polymerase is DNA polymerase or RNA polymerase.

13. The zero mode waveguide of claim 6, wherein the first molecule comprises a labeled nucleic acid molecule.

14. The zero mode waveguide of claim 7, wherein the nucleic acid molecule is complexed with an enzyme.

15. The zero mode waveguide of claim 1, wherein the first material comprises a fluorescently labeled nucleotide analog.

16. The zero mode waveguide of claim 6, wherein the first molecule comprises a nucleic acid polymerase, and the first material comprises one or more types of nucleotides or nucleotide analogs.

17. The zero mode waveguide of claim 4, wherein the cladding comprises a metal film disposed upon the transparent substrate, the metal film comprising a metal selected from the group consisting of aluminum, chromium and gold.

18. The zero mode waveguide of claim 1, wherein the core is less than about 100 nm in diameter.

19. The zero mode waveguide of claim 1, wherein the core is between 30 nm to 100 nm in diameter.

20. The zero mode waveguide of claim 1, wherein the core is between 50 nm to 100 nm in diameter.

21. A zero mode waveguide, comprising:

a substantially transparent substrate layer;

a cladding layer disposed upon the substrate layer; and

a core disposed in the cladding layer, wherein the core is configured such that electromagnetic energy of a frequency less than a cutoff frequency entering the zero mode waveguide is substantially precluded from propagating longitudinally therethrough, and the core comprises a fluid containing at least a first material that emits fluorescence in response to the electromagnetic energy.

The zero mode waveguide of claim 21, further comprising at least a second core disposed in the cladding layer, wherein the second core is configured such that electromagnetic energy of a frequency less than a cutoff frequency entering the second core is substantially precluded from propagating longitudinally therethrough, and the second core comprises a fluid containing at least a first material that emits fluorescence in response to the electromagnetic energy.

23. The zero mode waveguide of claim 22, wherein the second core varies in diameter by less than about 4 nm from a diameter of the first core.

24. The zero mode waveguide of claim 21, wherein the cladding layer has a thickness of about 30 nm or greater.

25. The zero mode waveguide of claim 21, wherein the cladding layer has a thickness of from about 30 nm to about 50 nm.

The zero mode waveguide of claim 22, further comprising a plurality of additional cores disposed through the cladding layer, wherein each of the plurality of additional cores is configured such that electromagnetic energy of a frequency less than a cutoff frequency entering the plurality of additional cores is substantially precluded from propagating longitudinally therethrough, and the additional cores comprise a fluid containing at least a first material that emits fluorescence in response to the electromagnetic energy.

A waveguide, comprising a cladding surrounding a core that is suitable for holding a biochemical reaction mixture, wherein the core is configured such that electromagnetic energy of a frequency less than a cutoff frequency entering the zero mode waveguide is substantially precluded from propagating longitudinally therethrough, and wherein the waveguide provides an effective observation volume that permits observation of a biochemical reaction involving a complex of analytes present in said mixture.

28. The waveguide of claim 27, wherein the complex of analytes comprises a polymerase and a nucleic acid molecule.

29. The waveguide of claim 27, wherein the complex is a single complex immobilized within the core of the waveguide.

30. The waveguide of claim 27, wherein said mixture comprises an enzyme and substrates for said enzyme.

31. The waveguide of claim 30, wherein said substrates for said enzyme are present at a concentration of 1 micromolar or greater.

32. The waveguide of claim 28, wherein the complex of analytes interacts with one or more types of nucleotides or nucleotide analogs.

33. The waveguide of claim 32, wherein the nucleotides or nucleotide analogs are fluorescently labeled.
