1. A kit for genotyping at least one individual comprising an array of probes attached to a solid support, wherein the array of probes comprises:
- at least one perfect match probe for each allele of each single nucleotide polymorphism in a collection of single nucleotide polymorphisms, said collection comprising between 10,000 and 1,500,000 single nucleotide polymorphisms, wherein a perfect match probe is exactly complementary to the polymorphic base of an allele and a region surrounding the polymorphic base;
wherein greater than 80% of the single nucleotide polymorphisms in the collection are less than 200 kilo bases from another single nucleotide polymorphism in the collection and the average minimum distance between single nucleotide polymorphisms in the collection is between 10 and 400 kilo bases; and
wherein each single nucleotide polymorphisms in the collection is located within a fragment that is within a selected size range when a genome is digested with a selected enzyme or enzyme combination.

Abstract
The presently claimed invention provides for novel methods and kits for analyzing a collection of target sequences in a nucleic acid sample. A sample is amplified under conditions that enrich for a subset of fragments that includes a collection of target sequences. The invention further provides for analysis of the above sample by hybridization to an array, which may be specifically designed to interrogate the collection of target sequences for particular characteristics, such as, for example, the presence or absence of one or more polymorphisms.

a plurality of allele specific probes attached to one or more solid supports, wherein said plurality of allele specific probes comprises; at least one allele specific probe for each allele of at least 100,000 different biallelic human single nucleotide polymorphisms; each allele specific probe is complementary to an allele that has an observed allele frequency of at least 100 in the human population; each allele specific probe is complementary to an allele of a single nucleotide polymorphism from a collection of single nucleotide polymorphisms, wherein the single nucleotide polymorphisms in the collection are selected so that more than 80% of the single nucleotide polymorphisms in the collection are less than about 200 kilo bases from another single nucleotide polymorphism in the collection and the average minimum distance between single nucleotide polymorphisms in the collection is between 10 and 200 kilo bases; and wherein said allele specific probes are at known locations in said array and different sequences are present at different locations in said array. - View Dependent Claims (14, 15, 16, 17, 18, 19)
