A method for producing libraries of hybrid polynucleotide molecules in which double-stranded polynucleotide molecules are not used as starting materials, the method comprisingfragmenting a first type of single-stranded polynucleotide molecule and a second type of single-stranded polynucleotide molecule and forming polynucleotide fragments, wherein the first-type of single-stranded polynucleotide molecule comprises stretches of sequences containing one or more parts of homology and one or more parts of heterology to the sequence of the second-type of single-stranded polynucleotide molecule,incubating the polynucleotide fragments under conditions such that heteroduplex molecules form based on the hybridizations among the polynucleotide fragments, andperforming de novo polynucleotide synthesis on the heteroduplex molecules, wherein the polynucleotide fragments are used as templates, thereby producing the libraries of hybrid polynucleotide molecules.
