1. A device having a surface chemistry at experiment sites that binds and retains nucleic acid molecules, and a surface chemistry between the experiment sites that does not bind and retain nucleic acid molecules, wherein the device includes the following elements:

  • a solid planar substrate having a surface with a length and a width, wherein both the length and the width are no less than 0.5 cm but not more than 10 cm in size;

    a two-dimensional array of experiment sites on the substrate that bind and retain nucleic acid molecules, the two-dimensional array being characterized as having a uniform distance between adjacent rows of experiment sites and between adjacent columns of experiment sites;

    a linear array of alignment sites on the substrate, wherein at least some of the alignment sites are experiment sites that bind and retain nucleic acid molecules, the linear array being characterized as having a uniform distance between adjacent alignment sites; and

    a site free band separating the two-dimensional array from the linear array;

    wherein the uniform distance between sites in the linear array is greater than and an integer multiple of the uniform distance between the rows and between the columns in the two-dimensional array.
